First make sure check engine light not on. Second check spark plugs condition plus make sure all ignition coils are firing. Third check fuel pressure. If all pass try upgrading gasoline octane. GOOD LUCK.

I just replaced the spark plugs on my 98 ford explorer suv 5.0. do i need to have the ignition retimed?

Wow! So many things can cause hesitation or miss. Did you run the OBD II scan? Auto-Zone will scan it for you. Usually on an older car,unless the spark plug wiring has been recently replaced,you need to do that too.
Then you have a lot of age on the coil pack also.Also clean your MAF sensor and your idle air control valve at the throttle gizmo.

Clicking noise behind dash when starting; tripometer resets to 0

the clicking sounds like the starter solenoid engaging & disengaging due to low voltage. Battery may have a short. Check voltage with engine off. Should be 12 volts. Engine running 14 volts.

When braking my 1999 ford explorer engine shut off

Here are some of the causes of surges, stalls at stops, slow idle speed, erratic idle speed, rough idle and engine hesitation (and other problems), it is in most cases the idle speed control air-bypass valve and or throttle valve and upper intake, these area's get full of gunk and combustion residue over the miles and cause idle issues (stalls, low idle) like yours, Get a can of intake cleaner from any local parts store, not carb spray, intake cleaner, it is made by a company called CRC, remove the air intake hose to the engine, hold the idle high so the engine won't stall, then spray the can of cleaner into the intake while keeping the engine running, use at least 1/2 the can, shut down the engine and disconnect the battery for 5 minutes, then restart and complete a number of mixed driving cycles, town, freeway, stop and go etc., after a few days the problem will go away as the system will relearn to the clean intake.
