My experince with PEP Boys is they do not honor their warrenties. But I would go back and complain about the car running hot since the only part of the cooling system they didn't change was the radiator they did something wrong. It should not be running hot. Is the cooling fan running? If not they probably didn't reconnect the wires to it or broke a wire. They also conned you on the water pump, you have to take out the distibutor to get to the water pump not the other way around.

I had the same problem with my 1992 S10 Pick Up. Found the problem to be with the fuel pump. Replaced the fuel pump and it ran like a charm.
The fuel pump is located in the gas tank.

The OBDII connector is on the same circuit as the cigarette lighter. A lot of times a cell phone charger or other device will blow the fuse and cause the scanner not to power on or communicate. I would just double check the cigarette lighter fuse. Also, maybe try a different place. Pep Boys isn't exactly known for hiring the most qualified technicians.
As or the remote start. It isn't working because of the check engine light. For some reason on late model GM vehicles, having the check engine light on disables the remote start system. Once the problem is repaired and the codes cleared the remote start will work again.
