My 02 VW Golf with almost 90,000, 2.0l engine, will miss fire when
started after it has sat for a while when it is raining. Either
overnight or through out the day. Once it has run for a while and warms
up the problem stops. It runs fine when just driven in the rain, or if
it only sits for a short while in the rain, or if the rain isn't that
heavy. I brought it in to the shop and they though it could be the
plugs and wires causing the misfires, but the problem still exists after I changed those. What else could be causing this issue?

very common problem with your year model is missing inner fender not sure why but if one is missing good chance when it rains u are soaking the coil causeing it to arch and miss fire or arching at connection at the plugs and wires if ur missing a inner fender dont waste ur time replaceing plugs, wires, or coil tell u have replaced the inner fender
You must have bad ignition wires. The high voltage electricity must be leaking out of the boot(s) and arching from the moist air surrounding the coil pack. Use a spray bottle filled with tap water. Set the nozzle to mist and not stream, you want to have a misting effect. With the engine running, spray at the area of the spark plugs, wires and coil pack. Do this in a dark area so you can easily see if any arching is produced. Observe while spraying water if the engine starts to run rough. If it does you definitely have an electrical leak and need to repair or replace that part. Some people apply JB Weld epoxy to a cracked ignition coil pack housing, I would just replace the coil because it can cause misfiring of a cylinder and ruin your catalytic converter. For a 2.0 AEG engine it would cost about $70 for the part. If it were the ignition wires, they usually cost the same price.
if you have a pd engine and you say that it miss fires i would change the wire loom to the injectors if it persists the air flow meter is on the blink, has you car ever gone into a limp mode status were you couldn't rev then check your turbo ,this may sound strange but just had a 150bhp tdi which was remapped with a very simular problem
I am going through the exact same problem with my 1997 golf 2.0 I-4. I am making the assumption that this noise is loudest at about 1200-1500 rpm, or atleast most noticeable. It could be attributed to a faulty catalytic converter which is a necesarry fix (in order to smog), and being that your O2 sensor is hooked into that whole system, you could be potentially giving away a few mpg. This a relatively easy issue to deal with, and noise should go away when the converter is replaced.
