Put key in ignition, turn forward two clicks (to on). Leave for 10 minutes. Then turn key off, then try to start. Did it reset the security?
If you want to disable the security, entirely bypass it and never worry again about passkey and all its problems, there is a firm that sells a module , easily installed, cost is $190 (vs. about $1000 for the dealer to work on and replace expensive parts in the passkey system). The module mimics the passkey system in signals to the computer, allowing the start circuit and ignition circuit to not be interrupted by passkey. The firm is at newrockies.com. When the window is not used often or gets a little older the motor can "Hang Up" You might try having someone hold the down switch on the drivers door while you slam the door. This will sometimes jar the motor enough to make the brushes contact and start working.

it is 2004 but use the wiring diagrams to test the wires
(most likely to fail where they flex)
because it is using logic gates disconnect the plug at each end of the wire you are testing or the damn thing will find a few diffrent ways to trick you.
SOME OF THE REMOTES REQUIRE THAT THE KEY BE IN THE IGNITION, IN THE ON POSITION. TAKE THE BATTERY OUT AND WAIT 10 MINUTES. This does not sound like a fob fault - but a locking control module fault , either in the hardware or software of the unit. Get it checked at a Jaguar dealers. When unlocking using the key - as soon as the door is opened you should hear a chime sounding inside the car - this is a timer counting down to sounding the alarm. If you put your key in the ignition as soon as you open the door the alarm should not go off and the chime should stop. If it does not this again points to a fault in the locking controller.
