Have you checked the flex pipe section under the engine, and the gasket between the manifold and cat/flex pipe section? Those are two places they usually start to leak from either a blown gasket, or the flex section rusts out under the protective covering.
Have you pinpointed where the leak is coming from? It could be an exhaust manifold gasket either at the engine or where it connects at the exhaust flange.
I would check the exhaust manifold flange to see if there is a leak there. Sometimes the pipes can split also. You basically need just get under it, and inspect all of the exhaust system for leaks.
If you are referring to exhaust being louder than it should be, if you have not installed a factory muffler,or a "premium" aftermarket one, there are different designs. Externally they all look the same but better (more expensive) ones have more internal baffles, making them quieter. Shake may or may not be related, depending upon how sensitive your computer system is to different exhaust pressures. The only real solution would be to replace the muffler with a better one, providing that there are no cracks or bad seals in the portion you have not replaced.

Okay it is loud, but you did not specify what kind of muffler and tip you used? All you stated was you replaced from the CAT back.
I read some remarks stating something about a leak, I never heard you state it had a leak some where in exhaust. Agree with one I did read, mufflers may look the same, but they are constructed differently on the inside. Some tips are designed to make noise as well. I agree about the shaking on one portion I read, the flex pipe helps keep the vehicle from shaking by allowing more movement to the exhaust instead of vehicle.
