Sounds like when you ran the car out of gas the fuel pump was damaged, these in tank electric fuel pumps are very small and produce allot pressure and volume, the way they do this is to use the gas around them to cool down, when the pump comes out of fuel when the tank is below 1/4 full it starts to get hot very quickly, since your pump was well used (109000 miles) that was the last straw. When you replace the pump also replace the fuel filter.
I would also clean the throttle valve and idle speed control valve, this may be contributing to the low idle complaint, clear the system after the pump and cleaning by disconnecting the battery for a few moments.

Unfortunately there are several things that code could mean. Unless you still have the number code, it's hard to say. What is not hard to say is that, Ford should have caught that and addressed it in the immediate repair. Sounds like they got all the easy stuff in hopes that you would come back and spend more money. If there is a "check engine" light on, there is an issue and should be checked out and repaired. My first call would be to the Service manager of the dealer and kindly explain the issue that the technician MISSED. If he can't do anything, talk to the General manager. You have a vacuum leak somewhere on the engine, most likely the upper intake gasket, also u do not have 4 O2 sensors the rear ones just monitor the catalytic converter performance, they are not O2's
