I doubt this is a smart key problem, the key uses a chip and its own battery. Something in the car is causing a drain, a light is staying on possibly. Trunk light, glove box light, under hood light... maybe you have a portable GPS unit plugging into the auxilary port? Just a thought. This is not a common problem that has been reported by Avalon owners as of yet.
SOURCE: The battery for the remote key went flat. How to start the car?
leave the ignition on for upto 30 minutes this will then over ride the immpb but change battery in remote much easier check with your local toyota dealer they will tell you the sequence
SOURCE: Toyota Camry idles then dies
It is NORMAL for the engine computer to have to "Relearn" how to idle the engine after a battery replacement. This should only be temporary and will go away after a few trips.
If it does not go away, or if the Check Engine light is coming on, it will require diagnosis to determine the cause. Nobody can tell you if the problem is related to your recent work until the cause of the problem is located.
Poor idling and stalling on deceleration can be caused by anything from a bad Idle Speed Control motor (ISC)
to low fuel pressure (Clogged fuel filter, bad fuel pump) to a bad connection in the A/C clutch sensing circuit. (Kicks the idle up when the A/C compressor is running)

If the smart key battery gets low to where it won't start the car you can hold the smart key with the logo facing the start button close to the button then push it to start the engine.

Check for a drain remove the positive side battery connect a test light clamp end to the battery wire and the pointed end to battery post light will be on. Pull one fuse at a time. When test light :light goes out that is the circuit draining the battery
