you should always put water in a overheated car with the motor running sounds to me like cold water in hot engine syndrome unfortunately this is fatal to the motor most likely cracked heads
SOURCE: Transmission fluid capacity for 2000 Kia Sephia?
The four speed automatic shows a total fill (that is all the fluid it can hold) is 5.7 Quarts. So if you just dropped the pan and relplaced the filter, you shouldnt need more than 4 quarts and likely you would have a little extra with that.

I have a 97 Sephia with what sounds like the same configuration. The tube is for the heater and there is an "O" ring on the metal tube that goes bad over time. You can replace the gasket by removing the metal tube from the engine, or the water neck and replace the o ring.

You refilled the water so where did the water you lost go? I suspect it is in the engine combustion chamber. You need to see if you have a blown head gasket and to see why it overheated before trying to start it. Remove all spark plugs and turn if over. If coolant blows out of the cylinders you have a blown head gasket.
