1st, test the water pump and make sure with the belt off, that it turns freely now that you've installed it. Sometimes the impeller is not pressed on completely, and these don't turn properly.
Maybe you did this but just in case:
Always free spin anything installed , IE: water pump, oil pumps, alternator, generators, camshafts, crankshafts, etc., before moving to the next step.
2nd. Verify the belt installation. With today's serpentine belts, a wrong turn may cause the pump to run backwards, but seem correct. There should be a specific diagram under the hood or on the fender.
3rd. If the Belt's OK, Pump's OK, and you have properly installed the new Thermostat. (I have seen them installed upside down and they won't work that way.) If you filled it properly, making sure it was 100% full, then you may be dealing with a blown head gasket, cracked head, or a cracked cylinder wall.

Also check your cooling fan fluid. Make sure the fluid looks red and not pink. Sometime water can get in and it doesn't mix with the hydrolic fluid which in turn slows your fan. if you see that could be your problem, simply drain the cooling fan fluid and replace it with miracon V transmission fluid. they only used that method of cooling in 2000-2002 lincoln ls's so they don't manufacture the original cooling fluid any more

Overheating or a cylinder head leaking compression into the water system.
The air bubbling can be mistaken for boiling.
If the car is overheating make sure the electric radiator cooling fans are operational. The relays triggering them may be bad or the fans themselves.
You may want to pressure check the cooling system and borrow the tools from autozone, or advance.
Yeah I'm doing this today. V8 LS coolant bubbling and leaking. Everything is operating fine, new thermostat and housing but you'll never be able to bleed all the air from the system when there's a crack in the reservoir. New tank is anywhere between $30-$100. No need in overthinking these things. Easy fix!

i just did this today, its the engine coolant bottle, they **** and crack, i guarantee its the bottle, its not a hard job, got to take the wheel off to get to bottom clamp, and then bleed the system thats all, buy a bottle for 60 bucks

Sorry but its common for this year to have a hyd cooling fan motor to go bad along with the coolant degas tank breaking...you'll need ford pn# XW4Z-8K621-AA motor and a # 388898S washer to replace, along with the degas tank..don't forget p/s fluid to refill the system...BESURE you totally PURGE the cooling or it will O/Heat in 2 blocks ....hope this helps you...GL

Check the 'heater control valve,' which is attached to the heater hose line under the hood. If it is malfunctioning, it will prevent hot coolant from reaching the heater core, with the result being no heat. This is a $30 part, usually not too tough to get at, although I've never changed one on a Lincoln.
