1999 Lincoln Continental was in for repairs and now my turn signals and break lights dont work. Im being told it's something to do with the anti theft system because the battery was unhooked. The only way they will work is when you push on the flasher button, then turn on your turn signal. Any suggestions

I suspect there is a problem with the turn signal/ hazard switch. turn the turn signal on left or right, if it doesn't flash, grip the hazard button and gently wiggle it around, if the signals start flashing, replace the turn signal switch. The Brake lights are wired through the turn signal switch, if the 3rd brake light works, the brake switch is OK. I don't think it has anything to do with the anti theft system (at this time)

I have a 1999 lincoln continental and the rear window defroster will not defrost the button lights up but nothing ever happens.

check the heating element (the metal traces on the window) for breaks. a break will cause the circuit to not be complete and power will not flow. if you find a break, there is repair kits for it at auto parts stores. also check fuses. just because the indicator lamp is illuminating does not mean that power is making it to the back of your vehicle.

Brake lights wont come on but the third brake light works

There is a separate switch for the third brake light.
Put on your flashers to ensure that your brake lights are working.
Then first look on your gas pedal linkage to locate the brake light switch.

1999 Continental will not start

I think the anti theft anewer is correct. I have an extra key for my '99 Lincoln continental that apparently doesnt have whatever "chip" it needs in it. If you try to use that key it cranks but won't start. I don't know if the key "chip" can fail or not. Maybe a quick conversation with a lock smith will shed some light on the problem.

The anti theft signal is on

The ligth is supposed to flash on and off slowly all the time the car is locked to let you know the system is armed. It's supposed to do that. Small red light on dash.

1999 Continental will not start

Does anti-theft light come on for a sec then turn off when you turn on the key or does it flash with key on?
You said that CEL turns off while cranking, does it come back on if you continue to crank after about 8-10 seconds of cranking?
If it does not then your PCM is not seeing a signal from the crankshaft postion sensor. You can try wiggling the harness at the crankshaft postion sensor and see if it will start.
