Engine rattle?Remove the metal heat shield at the front/top of the exhaust and check the exhaust manifold for a crack.They all crack at some point and do rattle when the crack becomes large.

tire valves are completely independant of the actual tire - is it the actual valves causing the flats? if so, i think either your shop is using poor quality valves (unlikely), or someone is messing around with your valves when your not looking. if i am way off here, please give me some more details on the flats you are getting.

Try to locate the unique code number that will unlock the theft-protected audio system on your 2003 Honda Civic. check cranking compression also is ther gas on the spark plugs after cranking the motor say 20 seconds no gas then suck some gas into a 2 foot peice of vacuum line blow this gas into the manifold throttle(a spoonful) then crank if it starts then maybe bad fuel pump check to see if fuel is at fuel rail when the motor is cranking got gas? got spark ?are plugs blak and sooty ?(repleace) then check compression if its low by 20 to 30 pounds or has nun its jumped time at the timing belt/chain ask about that at auto zone and the ramifications

Sounds like it's grounded out somewhere. Check your connections and wiring. Make sure there aren't any breaks in your wires and all your grounds are to the frame.

They get sluggish over time. If you remove them, clean them, and grease them with a light grease; you can probably get them to work again. Ibet they work better when the car is funning, as the voltage is higher from the alternator as compared to the battery.
As for yhe window, you might try some window track lubrication in the tracks. The motor may also be getting tired.

overheating at idle , stop lights , slow moving traffic or hill work indicates a fan not working problem
if viscous fan hub drive off the water pump -replace the viscous hub r if electric fans check the coolant temp sensor , 2 fuses and fan relay and fan itself
of course you could have the fault codes read to see if there is a air/fuel mixture problem
