First don't keep wasting your money changing batteries and parts that are not bad. Alternator is easy to test at the store. Either it works or it dont. Battery same thing. So if you have a volt meter you can put that on the battery and see the voltage drop if you have a drain. Question is are you in cold area. When It gets below 32 degrees your battery will freeze and lose some power. So if that's not it. Your car has something staying on. Have you installed anything into the car in awhile like a stero or alarm. Is there a glove box light staying on. Stuff like that will drain your battery. With the volt meter on the battery disconnect some fuses to the new stuff and see if the numbers stop dropping.

Sounds like you have really screwed the pooch here. What I suspect you did was put the wrong transmission fluid in when you replaced the fluid. If you did use the right fluid, then I would suspect that there is not enough fluid in the transmission to make it work. Check if you used the right fluid and also check your trans fluid level.

Remove and clean the IAC valve with MAF cleaner...go for 10 minute drive, then see if rough idle condition is resolved...cheers

Transmission

Check your oil level as well as your solenoid and/or intermittent coil wire problem.

Under the hood there is a fuse/relay panel. Check each fuse, some are larger and rectangular as opposed to the blade fuses inside the car. You may also need to trace the negative cable from the battery and make sure its still grounded on the chassis properly. Loosen and tighten the bolt to make sure it has good contact.

Could be a worn out piolet bearing located in the back of the crankshaft in front of the clutch plate.

could just be some water in fuel line has slightly blocked your filter again -you could change it out or try to restart and get it running for a while-may do the trick

Sounds very serious. When you drove your car without coolant, it overheated the engine and may have caused the pistons to seize up in the cylinders. When that happens, the engine is ruined. Since a 98 and almost 20 years old, it would not be worth it to try to repair such expensive damage. Sorry.

There are probably Experts with more experience on this engine but I will try to help. You need to fix the broken wire or replace that sensor. That being said, there are some Ford engines which have 2 water sensors with one operating the coolant fan and the second for the dash gauge or trouble light. The electric coolant fan can also have 2 speeds. For lack of water circulation, this is a water issue. The most probable cause is a stuck thermostat or air lock. I remember someone writing into Fixya about a plastic impeller falling off the water pump and it might be a good idea to check out a new water pump or pull your old water pump from the old engine and see if the impeller is plastic. Finally, were there any issues with the replacement motor? It is possible to have bad head gaskets or clogged water passages. This would be hard to check. Having a motor of KNOWN quality can protect you from problems like this.
