Where is the location of the fuel pump relay
Did it run fine prior to replacing the alt and battery? Check over where you have been working,sometimes things get bumped/disconnected. Fuel pump shut-off switch is in one of the kick panels near the inside of the doors. Reach up over the top of the kick panel. The pump relay are near the battery. What happens on this model too,is the heater leaks on the computer,which is under the heater core.The coolant/water shorts it out.

Tail lights dont work
it is hard for me to say but ...i would first ;look to fuses then relays then ground not nes in that order.

FUEL GAUGE IS DEAD
check the connections on the fuel tank. if ok the the sending unit inside the tank is bad.

I have a 89 ford
the most common failure on this system is the TFI ignition module and the distributor pickup, also the coils are suspect if the outside of the coil is dark or burned looking or the tower under the coil lead is white with a chalky residue, the ign modules failed so much there was a class action law suit on them.I am a 25 year veteran ford dealer tech so have done 100's of these no spark repairs.

I can't find the low port on the ac
The charging port for this van is hidden good. Take the breather off. reach up under the dashboard just a little to the right and up from the breather...unless it is retro fitted... you will need an adapter but you can feel the port and will probably have to charge it by feel since it is so hidden.

Rod from ignition going along top of stering
No its a bad start switch replace it costs $20.00 make sure the rod is not bent, you can check this buy pulling the rod out and shoving the switch down with a Philips screw driver. If it try’s to start then the rod is bent, from my experience they wear out and you have to replace the switch as they get really still, there is a fuse but the start fuse is a fusible link on the starter so try the screw driver first, if it starts then replace the switch, you could lube it but you could start a fire too so please don't take a chance with it your worth more than $20.00

Stalling

1989 ford van 4.9 engin E150
unscrew the bolts and leave them in the hole they come in. loosen all 4, than slowly work the spacer off a little at a time. be carefull not to hit the radiator. the bolts are about 3/8 long in the water pump. good luck AND GOOD DAY

I HAVE A 95 E150 WITH A 5.8,
hi yes it could it seems it IS the Tourqe converter what is playing up, get it replaced and your car should be fine.

Fuel wont flow
You likely have a bad lift pump in the tank. You are working on the fuel pump on the fuel rail right? This vehicle has two fuel pumps one low pressure and one high pressure.
