On the passenger side of the intake manifold, coming off the bottom about the center of the engine front to back, you'll feel a hose that comes off a nipple. That hose makes a 90 degree bend and goes around to the rear of the motor. Where that hose meets the Y-connector from the other side of the intake you'll find the PCV valve. It's almost impossible to see it with the hood installed, and even tougher to reach it.

If it is the factory system that needs to be reset, unfortunately you will need a Ford IDS, which most large shops have or your local Ford dealer. If it is the aftermarket alarm system that needs resetting, then you need and authorized dealer of that alarm system.

Take it back to whatever shop installed the rebuilt engine and make them troubleshoot the problem. There are no coincidences ... However, "loud thumping noises" don't sound good at all.

My mechanic disconnected the security section because my key I use to start the car had the security spot on the key was loose and would not work in the ignition It was going to cost a lot for a new set of keys so he took the security section out for a lot less. As he said an older car does not need security.

Fuel, Spark and Air are primary to starting car. Fuel tank definitely has fuel (some friendly neighbor didn't borrow yours)? How OLD is the gas - it can go bad. Must have spark if runs @ all. Anything clogging the air filter ? You've checked for rodent damage to wires/hoses under the hood/dash? check for CEL codes - you can buy an OBD2 scanner for $20 @ Walmart. Cheers, Td
