2006 dodge ram alternator problem
Just had this problem. the altenator charges the passenger side battery. The computer reads off the drivers side battery. So if there is a bad connection. between the two the drivers side battery tells the altenator it needs to be charged. There for it over charges the passenger side battery. There was corrosion on the positive lines coming in to the terminal on the drivers side. I cleaned all the terminals and lines and the problem was solved.

Current is controlled by the voltage allowed by the regulator and in most alternators the regulator is part of the brush assembly. Any way the regulator is available as a service part.

May or may not throw a code, have you had the alternator checked, this sounds like a bad alternator and also you charged the batteries but have them tested also, this sounds like an alternator problem.
