Brakesa are jumping when brakes are applied
i do believe you mean the service brakes, and when pushing the brake pedal the truck shakes?
Pad transfer will cause uneven brake discs with humps on em. Every time you then step on the brake pedal you'll feel the pads going over the humps, causing the shakes.
The best way to get rid of this is to replace the disc brakes with new discs.
Remember to change the pads too.

most likely a small leak in the system and low of freon.

Could be missing on one or more cylinders. Also could be a mass airflow sensor problem or throttle position sensor problem.
Where is the Fuse box details for 2006 1500 Dodge Ram?
I have a 2005 Ram 1500, My fuse box is under the hood next to the battery, on the inside of the lid is the listing and placement of all the fuzes. I found it strange Dodge didn't put the layout and list of fuzes in the owners manuel but at least the lid to the fuse box usually don't get lost.
What is the black wire for?
The problem is not described very well, but I will take a stab - typically in electrical circuits the black wire is "ground". For a car, it should be connected to part of the chassis to connect the circuit - if it is not connected, some part of the electrical system will not work correctly
