The timing marks for the cam chain are just basic set up. You will need factory special tools to lock crank and other shafts in place to do this correctly.

Is check engine light on? Sounds like you are going into limp home mode which is a safety mode when a serious engine issue is sensed by electronic control module, but you usually will get a warning light come on, so start by checking all fluid levels, gas cap on tight, etc. CERACOAT-NANOTECH.com

It probably has. There is a check valve on the fuel rail that holds fuel pressure when the engine is not running. It's probably leaking down. Have a pressure test done on the fuel system to verify this.

I have a BMW X5. The engine light is on. I have read that it has to do with emissions? It will come on and stay on for a while and then go back off but then come back on next day or so. Why?

I would suspect vapor lock. The fuel rails are getting hot and it turns the diesel into a vapor instead of a liquid. A liquid is what is needed to go into the injectors. Try insulating all of the fuel lines with the shiny side out to reflect heat back to the engine.
