The same way as every engine is overhauled - dismantle it to it's smallest component parts and clean each part thoroughly, examining each for wear or corrosion and measuring each to check if it conforms to the engine data and replacing each part that doesn't.

Most overhauled engines have a rebore and new pistons as a matter of course, new oil pump, timing chain and tensioner and guides, new valve guides, a crank regrind and new bearings right through, plus camshaft and followers...

Overhaul is a very wide description and the term really should not be used and conditioned, reconditioned, part overhaul, short engine, long engine or complete engine are the more usual terms. There is a world of difference in cost between a conditioned engine and a reconditioned engine and part overhaul comes in as the least expensive.

A conditioned engine typically has a rebore and new pistons but other than that will have as many original parts used as passes inspection.
A reconditioned engine usually has all the internal moving parts replaced or made good.

A part overhaul used to be common and is a way to return a well-used but still healthy engine to a more youthful condition and typically consists of replacing bearings, piston rings, valve springs, etc...

It takes special tools to replace the clutch, otherwise you cannot get it apart. BE sure to have the refrigerant removed safely, first!

You may have a blown head gasket. Carefully remove the radiator cap not the reservoir cap then start the engine and look for bubbles coming up in the coolant if you see bubbles it's a head gasket. A cylinder leak down test will show you which one. I assume you changed the thermostat. I hop this helps. Take care.

have a fuel pressure test done on the fuel manifold
it indicates insufficient fuel pressure or a blocked fuel line no allowing it to maintain full fuel pressure

You need to check your throttle sensors. It is best with a scanner. There is no cable that runs from the foot peddle to the throttle. there are two sensors. one at the foot peddle and one at the throttle.

Here is a diagram, I just want to make sure we have the correct information or engine damage will occur. double check these specs. 1999 ISUZU TROOPER V-6 WITH A 3.2 OR 3.5 ENGINE.

The injector pipes are pre-bent to the correct positions so offer the pipe up to the pump and injector and if it will not easily then put it on the next injector until it fits exactly.

You forgot to mention whether it is a common rail injection system or mechanical using either a distributor type pump or an in-line pump.

Distributor type injection pumps with hydraulic governor can be difficult to bleed and some patience and experience is needed to rid the governor housing of air.
In-line pumps are the easiest to bleed and should present no difficulties but in both cases once the pump is air-free it is best to leave one injector pipe loose while cranking for a maximum of 10 seconds, then tighten and loosen the next one and repeat. I used to find it convenient to lighten the load on the starter by trickling a little ether into the intake once the engine is cranking. If great care is used metering the amount of ether the engine will actually run on it, achieving a much more useful cranking speed.

Common rail systems are entirely different and the mere presence of fuel is not enough - the computer will not switch on injector pulses until the fuel pressure in the rail is high enough...
