It sounds like you have and unusual and flawed driving technique.
Manual or Automatic?
Automatic. You never use neutral unless you are in a car wash that drags your car by the wheels. Decelerate, foot on the brake and into Park. Your right foot does both brake and accelerator, left foot does nothing. I saw a lady 2 days ago with left foot on the brake and right foot on the accelerator.
Manual. Downshift through the gears, right foot on the brake, left foot on the clutch and into neutral and hand brake on.
If you are doing that, the vehicle needs diagnosis why it is happening.

from your description, it sounds like we can eliminate your car speakers as the issue because the sound from your CDs does not have any issues. In this case, please double check that your car antenna hasn't been bent or tampered because this would be one cause of the radio sound not coming through properly. When the Engine Malfunction Light comes on, it also generates a code to tell you exactly what is causing the problem. The Diagnostic Trouble Code (DTC) is a P???? number and can be searched online to find the cause and the fix. Currently you are in 'Limp Mode'. That is a serious fault that can severely damage your engine. Any garage will sell you the code for free. It takes less than 2 minutes. Write the code down and post it here below my Comment.

Why would you just buy a used computer instead of reading the codes with a scan tool and fixing the issues that put it into Limp Mode. It is often something as simple as replacing a $18 sensor. Your ECU needs programming with VIN Number and the mileage so you need an auto-electrician anyway.
Rough idle is probably a throttle body and MAF that needs cleaning or they may have failed. It may also be the Throttle Position Sensor. Limp Mode keeps you in first and 3,000 rpm. Limp Mode only saves you from damaging the engine. Get it on a pro grade scan tool computer in a repair shop.

Describing this and doing this are definitely two different things. What is the vehicle doing to make you think it's the flywheel? It takes a crazy amount of abuse to damage a flywheel.
To change the flywheel you will need to unbolt the transmission from the engine and move it out of the way. Unbolt the clutch assembly from the flywheel face and then unbolt the flywheel from the end of the crank shaft.
This is NOT a job you can really do on your driveway as the transmission AND the flywheel are ridiculously heavy. The mount holes on the flywheel are also Not evenly spaced so it needs to be positioned exactly or the mount holes won't line up.

Hello. The 'Schrader valve' is, usually, somewhere on the 'fuel rail' of the engine; the assembly the fuel injectors are in. It's like a bicycle tire valve one puts air through. That 'valve' has a colored cap on it and is there to check p.s.i of the 'incoming' fuel AND pressure in the 'fuel rail' itself. Good luck and keep me informed; if you want to.
The fuel pump driver module is located in the trunk and is in either one of the quarter panels attached to the braces that hold the hinges or on the rear deck go to rockauto.Com and look up your vehicle and then the part so you can see what it looks like they sre the cheapest $$for a high quality part

Year , make , model an engine ., Under system click on electrical distribution , then under subsystem click junction block . Click the search button then the blue link . At the bottom of the first diagram you'll see the fuel pump relay location . Just in case you are unaware of the electronics involved in the fuel pump electrical circuit for this vehicle , it also has a fuel pump driver module .

I doubt water is your problem. Gas with ethanol is at least 10% alcohol. So a half tank of ethanol gas has a zillion times more alcohol than a bottle of heat.
the battery is probably badly sulphated and has cell problems
use a load tester to check the battery
after that use a scan tool to reset the ECM program as the CPU is corrupted
