I have essentially the same problem except my remote is working fine in spite of the "replace batteries" message. It's just kind of annoying.

SOURCE: system error

My harmony remote had the "system error 1"  I called Logitech and they said that it is a hardware failure and the remote is faulty.  After about 3 days they issued an RMA and sent me a new remote with no questions asked.  I didn't even have to send the old one back!  It took them a little while to get the ball rolling, but it did work.

SOURCE: weird battery size

Here's a link on the Directv forums. They suggest putting a small ball of aluminum foil between the positive terminal on the battery and the contact on the remote.

Usually it is due to bad batteries or remote is too far away from home unit. Put units next to each other and press the channel button on front of the home unit. It will start a search to find the remote. If it finds it with a temp reading press the channel button again and you should hear a beep. Channel is locked in. If you still do not get a temp reading try changing batteries in both units and try again. Another try is to unplug the home unit and wait several minutes with no batteries in either house unit or remote. Replace batteries in remote then in house unit and plug back into power. Set all settings and see if you get the reading. If not try step one again. Weak batteries will do the same thing as well as remote to far away from unit.

Hi,
you might want to try quality batteries. When you replace the batteries let the keyboard set with no batteries for e.g. 5 minutes so that it "registers" that the batteries have been replaced. Maby disable the onscreen message and just use the keyboard untill it stops working :-)
Regards.

Replaced batteries on my Harmony remote and I'm still getting replace batteries message on the lcd

Hi, try updating the firmware.

1. Connect the remote, and click "Downloads" in the software.
2. Click "Firmware"
4. Update the remote.

If that doesnt help then it's probably a hardware issue.

ViewSonic RC00136P Not Working

Open the battery compartment, remove the batteries, and examine
the small springs at the POSITIVE end of each battery holder.
Sometimes these springs get compressed and no longer make
contact with the battery. Use a small knife point or small screw
driver to stretch the spring away from the case until it extends
about 1/8". Replace the batteries in their proper orientation and
try the remote. This worked for mine.
