Have you made the brother printer the default?
Have you installed the OCR software?
Some OCR software packages prefer you to scan into a document.
I use a HP unit that will not allow me to scan a document unless I scan it into a compatible software format, written or typed pages into WORD, photos in photoshop etc.
Try uninstalling the printer and then reinstalling it again
Turn off, any anti virus and firewall software you may have running and if you can update the software from within itself, update it
Dont forget to turn your anti virus and firewall software on after you have finished
go to the Brother website and download the latest drivers for use with your chosen operating system
