Ok, the Dyna series bikes have rubber mounted engines but the mounts have a tendency to only absorb the higher frequency vibrations. When the engine is idling or running at RPM's lower than about 2000, you can feel the engine vibrations. I have a 1994 FXDWG and it does the same thing. This is normal for all engines with rubber motor mounts. However, since the bike has quite a number of years on it, it would be a good idea to check the mounts and the stabilizers to see if they might need replacement.
