yess use the ports in the back of the computer I had the same problem with my mouse before which was also usb port connection. The reason why I say to hook it up to the back usb ports is that it is built onto the motherboard and therefore it would get recognized alot quicker if you put it there if you find that whatever you have hooked up dont have alot of usb ports buy yourself a usb hub i bought one for 2.00 it does the trick when you are limited to usb connections

The CC543A is the approved CAC reader from HP. That is what we are using on these devices throughout our organization. The reason some CAC readers do not work is because the STIGS on the device from HP require that the device software for the readers also be used. The readers are about $300 each.

1394 is fire-wire. Some cheaper fire-wire chip-set cards can have minor issues.
Usually they are sorted by removing it and placing it in another slot on the motherboard. If it continues to cause issues then consider a better card..
One of my servers had this issue until i changed to a better card.
If you are using BLUE-TOOTH then watch how far away from the source you are as blue-tooth only has a very limited transmission range and is susceptible to cell phones, wireless phones, baby alarms, and other radio interference.

It really doesn;t matter which one you choose as long as it works. One is no more "Secure" than the other.
PCMCIA cards are great, So are Express cards. But as said whatever works. Just make sure it has relevent current approved drivers etc. ya be good to go.
