If you want the unit to heat, put one wire on the R or RH terminal and the other on the W terminal. There may already be a jumper from RH to RC witch is fine. If you want cool, put one wire on R or RC and the other on Y. It does not matter the color of the wires.

I just installed a Honeywell 5.2 Day RTH2310B Programmable thermostat and I had to deal with the same situation: 2 wires, one white one black. After reading the edvice in one of the blog, the solution that worked for me was: BLACK ON Rc terminal and WHITE on W terminal. My furnace is running fine now. Hope it helps.

Honeywell 5+2 day programmable thermostat will keep heating to 29 degrees!

Is sounds like you wired it correctly, The black is a little unusual perhaps its blue, anyway, try disconnecting the wires from the thermostat and see if it shuts off. If so, then it may need to re calibrated. I will need some more info to help you anymore.
