To determine three phase, there wil be three hot wires from the breaker, which will have three wires. 240 single phase will have two hot wires, and the breaker will have two hot wires. Besides the hot wires, there will be a white wire, called common, which is used to make 110volt single phase where necessary. There should also be a green wire, which is safety ground. The BTU rating should be on the name plate. As far as I know, 2000BTU=1 ton

Assuming that the motor has 9 leads and the wire numbers are still on the wires, for 240 volt 3 phase connections:
Connect T1, T6, and T7 together with L1 (A phase)
Connect T2, T4, and T8 together with L2 (B phase)
Connect T3, T5, and T9 together with L3 (C phase)
If you're not sure which of the incoming wires from the supply are L1, L2, and L3, just pick one. If the rotation is wrong just swap any 2 (TWO) phase wires.

Here's what I think but you will have to check it out...
The fan motor in the 39 heater is a 120V fan there fore it cannot be hooked to the 240 which potentially could have the high (wild) leg as one of the fan legs...
The 240V 36 unit probably has a 240v fan motor....
Now if you were to make sure that the leg that fed the motor was a 120V to ground leg then you will be okay...
Hope you understand where I was going with this...
