When you restore an iPod to factory settings you should be allowed to reselect your system configuration and iTunes synching preferences. While this may be what you're encountering, there may not necessarily be a way to verify this based on the information already provided. As such, it would be important to know if the Apple logo and progress bar ever appeared during the restore, or if you were ever prompted to rename your iPod. If the progress bar completed and this is the first thing displayed, then the restore should have been completed successfully and all that you would need to do is configure your iPod to your original custom settings.
