Before shipping back, there is one routine to try:
1. Turn off. Remove battery pack and internal disk battery (right side, under coin-slot cap) 2. Move main power dial, clicking into each mode on the dial, 3 seconds each. (this discharges residual charge). 3. Twist off lens; make sure pins and contact points aren't blocked. If needed, wipe gently w/soft cloth. 4. Re-attach and reinstall batteries. 5. Cross fingers

I did some digging and found that this error is most often a lens communication error. Are you, by chance using a non-Canon lens?
Try the following:
1. Remove the lens and take a picture without any lens on. If you get an ERR 99, then it is a camera issue and you will need to contact Canon for further troubleshooting or repair (ie. not the lens). 2. If you do not get the error with the lens off, try it with a Canon lens or any other lens. If no error, it is a problem with the original lens. 3. If the error occurs on both lenses, clean the lens contacts both on the lens and the camera (refer to your manual).
Error 99 is usually a lense error and gives the only real clue as to what is going on with your camera. You can try this simple fix which comes straight from Canon. Follow the steps to help isolate the issue. Note the fact that you are currently not getting the Error 99 is probably a good sign according to the troubleshoot.
To isolate the cause of the issue, we suggest that you do the following:
1. Turn off the camera. 2. Remove the lens, battery, and CF card. 3. Allow the camera to sit without power for approximately 20 minutes. 4. Insert a fully charged battery, and turn on the camera. 5. Depress the shutter button as you would to take a picture.
Does the “ERR 99′ message appear? If it does, then the camera should be serviced. If it does not, then please proceed to the next set of steps:
1. Turn off the camera. 2. Insert the CF card. 3. Turn on the camera. 4. Format the CF card in the camera. 5. Depress the shutter button as you would to take a picture.
Does the “ERR 99′ message appear? If so, then the CF card is the most likely source of the issue. Try using a different card.
If the message does not appear, please complete the following steps:
1. Turn off the camera. 2. Clean the lens contacts by gently rubbing them with a pencil eraser or soft cloth. Be careful that you do not let any debris fall into the camera body. 3. Reattach your lens. 4. Turn on the camera. 5. Depress the shutter button as you would to take a picture.
If the “ERR 99′ message only appears when one particular lens is attached, then that lens should be examined by a service technician.
If you see the “ERR 99′ with a different Canon lens attached, then the camera should be serviced.

Lens errors are fairly common. Usually it's sand or grit interfering with the lens extension mechanism. Or the camera's been dropped with the lens extended. Or the camera has been powered on, but the lens had been blocked preventing its extension. Or the battery ran down with the lens extended ...
Here's some things that you can do to try to correct it. They only seem to work for less than 50% of the lens errors, but if the camera is out of warranty, they're worth a try:
This is not a common error on canon digital. This is caused due to possible short in zoom control circuit (main pcb). At normal use, if the lens does not retract due to mechanical jam, when the zoom control button is pressed, lens error 18 message supposed to be displayed. Since control circuit is shorted and faulty, error 18 message was not displayed. The remedy for this problem probably requires a replacement of a main pcb. Replacing a main circuit board may run around $100-140. -James
Error 99 is an "unspecified" error. It can sometimes be due to poor communication between the lens and camera. Here are some things to try:
1) Turn the camera off. Remove the memory card. Remove the lens. Replace the lens. Turn the camera on. Replace the memory card.
2) If that doesn't fix the problem, try cleaning the contacts on the lens and camera. Turn the camera off and remove the lens. Hold the lens upside down (contacts down) and gently rub the contacts with a clean pencil eraser. Be very careful to ensure that the eraser debris falls on the table and not into the lens. Repeat with the camera body, also holding it upside down (contacts down) as you clean. Replace the lens.
If neither of these work, then you need to send the camera in to Canon for repair.
