There is absolutely nothing wrong with your printer. The tray is recessed during packing to reduce packing space for shipping. When you pull out your paper tray for use for the first time it expands to accommodate the paper. It can be collapsed by pushing the little blue tabs that say press here to make it flush again but you would only need to do this if you were using a non standard paper size.

SOURCE: Paper tray position
No, it sounds like you are doing fine. The machines are shipped with the paper tray in a "closed" position and they have to be expanded slightly (using the buttons on the bottom of the tray) to fit A4 size paper. The tray will then poke out about about 3 inches from the front off the machine as you described...this is quite correct and normal.
