Most important of all. You do not mention whether your smoke detector(s) went off. Please make sure they are all in working order.
What does Device Manager have to say about your USB ports? If you see that any are disabled, it would confirm that the system handled a failure. You may look into Windows forums for registry details if you want but I won't bother with that here.
Let's assume that the smell was from 'magic smoke' escaping from chips inside your system. (That is actual computer science folklore that you can Google). You were close and noticed the smell before it dissipated, too weak to set off your smoke detectors.
The behavior of Windows will vary from version to version but if Windows disabled failing ports, changing the registry value probably won't help. I don't know if it would hurt by restarting the damaged device. If the magic smoke has escaped, the associated chips will never work again.
You may have one or more empty expansion slots in your system. That might allow you to add additional USB ports but you can probably get by with a USB hub connected to the working ports in the back. I'd charge the Nook somewhere else. Use it's own charger or get one of those AC plugs that acts as a USB charger.
If the Nook melts anything else, you might want to exchange it under warranty. Or hire it out to one of those Quebec companies that burns down hotels.
