I just purchased the Onkyo HT-S3300 Home Theater system. I am now in advanced set up menu but I am missing: 4. Sp Config 5. Sp Distance 6. Level Cal I do not have the rear speakers hooked up yet, could this be the reason or is it something else?

It is because you have speakers "B" selected. Only select "A" and the rest of the menu will show up.

Only stand by mode is on

power supply in the unit is most likely or it is in shutdown because of a short----a owner manual is unlikely to help.

I have purchase onkyo 5.1 channel home theater but i am not able to hear sound from rear speaker when a and b speaker setting toggled and subwoofer effect also not getting

The 2 front speakers need to be connected to 2 big banana plug/screw connection marked Speakers A and not the last 2 color coded Push in style connectors,I had the same issue and this was the fix.Look at the quick setup guide closely,I did not look at it close enuff also.

Samsung ht-c550 dolby pro logic II mode does not work.

1. Go to the DVD input.
2. Select menu
3. Settings
4. Audio
5. ASC
6. Turn OFF the Auto Sound Calibration
7. Exit the menu
8. Go to the DVD input and retry the pro logic II button and switch to MATRIX.

(Also you have to enable the "matrix" setting each time on all of the inputs you use.)

Onkyo HT-S5100 Theater System

It's possible that you have the wrong speaker set (A or B). Look for that button and change the setting and see if that works
