You question is not very clear. When you set the BIOS, you say it works well for several weeks. Does it change again automatically? If this is the case, replace the CMOS battery. (Usual battery model is CR2032).
If you have WinXP installed on both HDDs, set to view hidden and system files, and copy the NTLDR file from SATA disk to the IDE disk. If your NTLDR files goes missing from time to time, it is definitely a virus. Use a reputed AntiVirus software (I recommend Kaspersky).
If it is a boot virus, - first backup your files to CDs. - Remove partitions from both HDDs.
- Reset the BIOS. - Restart the computer and install OS. - Install a good VirusGuard.
