You have a problem that is not going to be an easy fix. Most of the electronics have safety systems to protect them from this so the good news is you may not have to replace the ECU, Alternator or starter. The bad news is you will have to replace your wiring harnesses or at least remove them and replace the burned sections. Then it will just be a matter of going through and replacing components that were damaged. Depending on how much time I was willing to commit to the project I would look at it as a long time project for fun and do it a little at a time, Part the vehicle out or look for a push -pull-or tow trade in event. The job can be done but it will take a lot of time.

1989 Toyota 4x4 22re? 6mm hex bolt missing from thermostat housing, could that cause water to leak into the head?

I do not see how that could possible leak into the head unless you had a crack in the area that the water was leaking. It would at least not be because of the bolt missing.

89 toyota pickup electrical problems

Sounds like you have an intermittent electrical problem. Check your positive battery wire going into your fuse box the connection becomes loose. I have seen 2 or 3 Toyota pickups have the a similar problem. Also check Battery connections and the ground cable.

If your pickup has a loose battery cables and/or wires it can not charge to it full potential no matter how new your alternator or your battery. Try turning on your head lights and wiggling your battery wires if the lights go dim or flicker, chances are that wire is loose or has a bad connection.
