The COPS (coils) may have shorted the drivers in the PCM (computer). You should get a misfire code for each cylinder misfiring though.
Slim possibility, but very expensive unless you have a service contract.

SERVICE PROCEDURE
FOR VEHICLES WITH RUNS ROUGH/MISFIRE CONDITION:
I would try cleaning the Mass Air Flow Sensor heated wires with spray carb cleaner to disolve any accumulated varnish. Remove the MAF sensor from teh air intake system and spary it seeral times with carb cleaner or MAF cleaner. Do not touch or move the heated wires inside. See if that helps at all. P0316 - Misfire Occurred in the First 1,000 Engine Revolutions
Report results. Any other codes?
Here's info on P0316: Description: P0316 code is set in addition to any type B misfire DTC which occurs in the first 1,000 revolution test interval following engine start. Possible Causes: Damaged crankshaft position (CKP) sensor
Ignition system
Fuel injectors
Running out of fuel
Fuel quality
Base engine
Damaged powertrain control module (PCM)
Diagnostic Aids: Freeze frame data and the DTC P03xx are also stored, indicating in which cylinder the misfire occurred. Application Key On Engine Off Key On Engine Running Continuous Memory All - - GO to HD1 .
The MAF sensor uses a hot wire sensing element to measure the amount of air entering the engine. Air passing over the hot wire causes it to cool. This hot wire is maintained at 200°C (392°F) above the ambient temperature as measured by a constant cold wire. If the hot wire electronic sensing element must be replaced, then the entire assembly must be replaced. Replacing only the element may change the air flow calibration.

First check your tranny fluid levels.
If it is too high or too low this could be your problem and easy to fix.
If the levels are fine it could mean that it's either engine mounts,CV joint,U-joint...in this case you would need to see a mechanic.
Hope this helps.

Try some injector cleaner in the fuel--there might be some water in the fuel also. Check the air cleaner.
