I don't know how high the water got but if only the burner was covered it is probably just dirt. Try replacing the thermocouple this is usually less than $10. If the gas valve itself was wet REPLACE THE WATER HEATER!!!!!!! Never trust a gas valve that has been wet!!!!! It can seem to work just fine but get stuck in the open position defeating all safety measures.

GE (Rheem) SmartShield Water Heater. it rained on the hot water heater and now the pilot won't light. Any ideas?

Does it have an electric ignition? If so, remove the pilot light access panel, blow inside the chamber with a hair dryer. Do this until there is no more moisture inside. Then follow the lighting instructions. Try this even if it's a match start. Thanks and please rate.

Pilot light and burning will not stay lit. Basement flooded and after all water was gone tried to lite the burner. Could not keep it lit. Called a service tech and they came out and cleaned the burner...

Manufacturers say to replace water heater after a flood.
Flooded water heater can be repaired by replacing parts but warranty is voided.
And if water heater reached gas control valve, then gas control has to be replaced >> possibly the gas valve eco tripped.

I don't know how effective cleaning burner parts will be, since a small spider wed inside some of those tubes can cause water heater not to function. Small obstructions cause big problems.
I'm sure the plumber cleaned it out real well.
Find manufacturer using label on side of tank, find manual with parts diagram, and order burner parts.

It might be cheaper to install a new water heater yourself from box store

I read one article:
http://www.diychatroom.com/f7/rheem-hot-water-heater-pilot-burner-not-staying-lit-65755/
Guy has water heater that filled with water.
He says: "I decided to feel around. As soon as I put my finger into the hole under the burners I hit water. The air intake passage was filled with rain water, effectively chocking off the fresh air. A few minutes with a siphon tube cured the problem and the water heater works normally again."

Rheem NatGas hot water heater model 41V50, basement flooded pilot went our how do I relight?

At the controls there should be a knob that says " Pilot"... "ON" Turn the knob to pilot and hold it down while lighting the pilot lite. Keep holding it down until it gets warm enough that when you leave it up the pilot stays on. Once the pilot lite stays on on it's own turn it to on.

Certain Rheem water gas water heater models feature electronic controls with a flammable vapor sensor installed on the bottom portion of the water heater unit. This sensor is designed to shut off your water heater system to prevent fires in case flammable vapors are present within the area. If your flammable vapor sensor caused your water heater to shut down, check the area immediately for leaking gas or other flammable products. Common household chemicals such as bleach can also trip the safety system as well as unsuccessful burner ignition attempts.

White Rodgers Intelli-Vent PowerVent Control Equipped Models
  1. Step 1 Turn the water heater's blower switch off and disconnect the power cord for the water heater (refer to your particular model's operation guide for the exact location of the blower switch). Disconnect the Molex connector attached to the bottom of the control pad (the left most connector with five pins).
  2. Step 2 Turn on your multi-meter and set it to read resistance or "ohms". Connect one of the multi-meter's probes to the number two pin and the other probe to the number three pin of the Molex connector (middle black wires). If the reading on your multi-meter reads below 9k or above 45k ohms, the flammable vapor sensor is faulty and in need of replacement; you cannot reset the system until this issue is resolved.
  3. Step 3 Reconnect the Molex connector to the bottom of the control pad, reconnect the water heater's power if and turn the blower switch to the "ON" position. Press both the left and right buttons on the control pad at the same time. Wait for the green light on the control pad to blink and press the following buttons in sequence: Left, Right, Left, Left, Right, Left, Right, Right (you will need to perform these actions within 30 seconds of reconnecting the power cord to the water heater in order to be successful

My basement flooded and now my gas water heater

Was the gas valve under water? If so it must be replaced. If not, and you're sure you are holding in the button for at least 30 seconds after the pilot is lit, the pilot will need to be removed disassembled and cleaned. Also, the thermocouple may or may not be bad, replace it anyway (for the cost @ Lowes etc just not worth it).
