its not working maybe because you didn't program the remote properly. So I wouldn't know if you programmed the remote rightly or wrongly. You can go through the below manual(s) for your Logitech Harmony 600 programmable remote, read through the steps/instruction on how to setup the remote as this will guide you and put you through the right step.
Note that the manual(s) is in pdf format, so you mush have adobe reader installed on your computer. Also, the manual might take some time to load, so you have to be patient still it loads complete before you read through.

You most likely have deleted every information on the remote then have programmed back only the information for the Cisco.
Connect your remote back to the pc and reprogram it. But this time make sure all the correct codes/settings are loaded in the correct sections. So load your tv settings in the tv section and the Cisco in the Aux section

I have the remote programed correctly. The only thing we changed was going from Satilite TV to At &T U-verse. I programed the new AT & T box into the remote but it will not work with the TV, etc.
