You say the fuses and relays are good. I'm showing three wires for the relay. One lite blue and orange is battery voltage from the fuse. The other lite blue and orange is ground from the computer. When the computer grounds the relay voltage should be sent to the inertia switch on the dark green yellow wire. You should be able to jumper the power and dark green yellow to make the pump run.
compare the voltage to the remote turn on wire to the amp when parked and when in drive. the wire may be hooked to the wrong wire at the head unit. the wire should be hooted to a specific amp on wire, power antenna wire, or if its a stock head unit it should be hooked to a 12 volt on source.
it sounds like you either used the wrong wire to connect the ground or the wrong wire to connect to the remote power.
for ground it should go to a clean paint free spot on the body of the car - try using a screw that is already attached to the cars chassis or a metal frame point
for the remote turn on wire try attaching it to the wire for you stereo ( it should be switched properly)
if it is doing what you are saying one of these 2 options should work

The Blue CRT has shorted and shutting the set down. You can verify this by simply sliding the Blue CRT drive board off the neck without unplugging any of its wires, Just let it hang suspended and then try powering up the set. If the set stays on you will know the Blue CRT needs replacement.
You should definitely upgrade the power wire to the sub amp to 4 gauge -absolutely your choking your amp its starving for current-poor thing is starving !!!!!!!
ALL AMPS HAVE PROTECTION CURCUITS, U NEED 2 CHECK ALL YOUR WIRES THAT HAVE ANY POWER RUNNING THREW THEM, U PROBLY HAVE A PINCH IN A WIRE CHECK ALL UR CONNECTIONS.
First reinspect your power and ground connections, vibration may have loosened them.
Then be sure that amp location has proper ventilation, (overheating will cause shout down) A 2400 in a closed space will definitely need exhaust fans to help circulate cool air around the amp.
The cap should be mounted close to the amp and properly charged before use. It is connected in-line with the main power lead paying close attention to the power in and power out terminals.
Power in = from the battery Power out = to the amp
