Assuming the thermostat is set correctly, the thermostat may be stuck or broken.

I would trouble shoot the thermostat first.

I have a 2000 Dodge Ram 1500 that will blow cold and hot air for only a few minutes. After that is only ambient air temps. It is a 5.7 ltr, automatic with only one set of climate controls. The heater core...

you say it will blow cold and hot air for only a few minutes. You don't say but I assume you mean will blow cold a few min. when turned on AC max , blow hot only a few min. when turned to heater hot. Assuming thats the situation and you say AC charged and shows good on the low side -you should charge the AC to a full charge on the low side will cause problems with the AC air compressor kicking on and off. I suggest while the engine is running and turned to AC cold max watch the AC air compressor clutch to see if it does indeed kick on and off if so charge completely. As far as the heater make certain you coolant is all the way to the top and the best way to do this is when engine is completely cold remove radiator cap and fill completely and completely close cap then fill overflow container just to the cold level. That should fix your problem.

MY BRYANT AIR CONDITIONER OUTDOOR AND IN DOOR FANS ARE RUNNING BUT COMPRESSOR MAKES A CLICK NOISE

If the compressor is not clicking on then the relay or the capacitor is defective. Remove the unit out if the compressor is not working and check the relay unit , if the contacts are good , the check or replace the capacitor.
If however the comprssor is not holding on , the current drain must be checked using a clamp tester . if high the compressor can be faulty and might need an overhaul.

I have a Bryant split unit. After incurring some water damage that I assumed was from the overflow pan (the damage came from a poorly insulated elbow in the duct that was sweating) I opened the unit and...

Most all brands of air conditioners are built along the same lines, and for the most part are equally well designed/constructed. Bryant AC's in my opinion are as good as any - and - although - I don't know all the facts about your problem - I do know - that the 'installation of the air conditioner' is as important (if not more) than the brand.

It sounds to me like the blame for your troubles can be traced back to how it was installed.

I would get in contact with an Expert Air Conditioning person who could 'look over' your system and correct this problem - along with any other 'potential problems' you might be unaware of.

hope this helps

Defrost tray can't be completely cleaned

You could try to get it out from the front behind the kick panel which pulls off. You can pour a bleach and water mixture in it to kill the mold and when it dries out you may can blow it out with air pressure. It really doesn't do any harm unless it gets in the drain tube and stops it up or if you are extremly allergic to it.

Bryant Legacy Line air conditioning not blowing cool air..

Your outdoor condenser is in heat mode. Check the wires on the thermostat. Sounds like a small wiring problem and nothing else. Good luck. Please keep me posted as to you progress.
