The security alarm and engine immobilizer are functions of the Body Control Module (BCM) and the ECM. You can't just pull fuses. When the battery goes completely flat, or is disconnected, you just need to reset the Security System which is done via the Remote Fob.

I have a 5.2L V8 Jeep Grand Cherokee and i know to reset my security system i actually have to go around to the passenger side door and lock and then unlock it again. Seems fairly odd but that's how i was told it was reset. Give it a go and lemme know!
have you tried manually unlocking the hatch to reset the security
system?? My 94 grand cherokee limited did not have a key pad to turn system on/off...i have reset it by turning the key in the rear hatch lock to the left twice...see if this works. - SmokeWrench
