Try removing the Main Switch (1001f-1604 #22 on part manual)
clean it with Mufti-purpose anti-static cleaner...I used several tooth pick which removed black stuff off the slide slot. Once clean let dry and reinstall. This fix might save you $2000. Good Luck.

It shut down again after a few days. This time I removed the main switch and disassembled it completely There are two contact strips which were dirty, black stuff again. I cleaned them with q-tips reassembled it. Seems to be working fine.

I have an older Rinnai RHFE-1001. I can turn the unit on and it seems to work great - both the red and green lights come on. Problem is that during the night it shuts itself off and neither light comes...

Yep! you should first change out the three gas solenoids. If it continues, change the variable resistor (slide temp indicator). You can order the parts direct from Rinnai at 800-621-9419 using a major credit card. Make sure you have the exact model number. You want to ask for the SV1, SV2 and SV3 solenoids.

Replaced bulb yesterday worked fine. Today light will not turn on. projector turns on both lights green for 10 seconds, then power goes red and status blinks green for about 5 seconds, then status light...

green green is power on, normal
then it tries to light the lamp, but it can't so the protection circuit comes activated.
you get red and green blinking

Then it goes to standby, red and off.

so something has happened to the lamp, or lamp ballast power supply.
Take the lamp out and check if all is OK with the 2 terminals in the connector, and the leads to the lamp are intact.

Failing that, I would suspect the ballast lamp power unit

Have inherited a Rinnai energysaver 1001 FT gas heater - need an exhaust manifold

Found a link to the service manual for starters

The flue system looks very similar to some current models. I'd go to Rinnai direct and try and get a list of local service agents who can order the bits in. The flues are very tricky to order because there are so many different bits depending on where you need it to run so order carefully.

Hate to lead someone to some random solution without nowing more details but I had the exact same fault and symptons to sort out last year. On that particular one it was the gas regulator on an LPG supply. I found that a fault on the regulator caused it to lock out when the high demand from the heater kicked in, especially in the colder weather. If the customer started the gas demand gradually, using the gas cook top, all worked ok. I never really understood the how on this one but I just changed the regulator, making sure the new one was well oversized for the demand. New regulators just don't seem to be reliable anymore!
Hope this helps, at least if your at the stage where you just want to try something it gives you an option.

When heater first turned on light is green then turns red

Yes this is OK. The green light is showing you that you have power. When the light goes red it means that the burner is alight.

Have an old Rinnai Gas Heater (approximately 30 years old) still working well, but we had to turn off the gas, and now cannot turn it on again. We have two buttons, one below the other, one is red and...

You are half-way right, to light the pilot, light it and push down the red button and hold it for at ----least2-minutes-- till the flame heats up the pin (thermocouple- which fire-thermocouple metal makes electricity which sends it to the gas valve and says ,OK GAS VALVE,I'VE GOT A PILOT FLAME SO OPEN UP THE MAIN GAS VALVE! See where I'm going with this?
