Sounds like those are the system files for the player itself. They cannot be deleted or modified as they are required for the operation of your player.

copythe zip-file to desktop, unzip, install, reboot and replug your samsung YP-u1.
Now you will have to update the player's firmware(software) as by formatting it beforehand you have removed its software.

To avoid future issues, do remove(delete) mp3s using the windows file manager only or get and install the Multimedia studio at:
iv had the same problem, all my files are on the Samsung YP-U1 when connected to the pc but when disconnected says no file.
I tried everything but with mine I deleted all the DRM files (Digital Rights Management) and re-copied the non DRM files back to the device and they seem to work now. I dont know if that'l help but its worked on mine.
If not buy a better mp3 player which'l allow DRM files
