On mine, 15,000 BTD Penguin Model the smaller one is the start and the larger one is the running capacitor. My model is an A/C-Heat Pump combo so it doesn't have a heater strip.

The start capacitor usually has a higher microfarad rating than the run capacitor.

I have an old mobile home that has and old duo therm thermostat that is acting up. keeps cycling off for quite awhile and on for not so long. I purchased a honeywell ct-31-a. It only has places for 4...

If you want just heat, connect the red wire to the R terminal, the White wire to the W terminal and the green wire to the G terminal. Confirm that these same wires go to the same terminals on the control in your furnace. If you want both heat and air conditioning, connect a jumper from R to R2. Keep the wires the same as I described and put the yellow wire on the Y terminal.

Replacing a fan motor in my Duo Therm air conditioner. Came with a capacitor that is smaller than original. Is this ok?

It should not be a problem. Check the side of the capacitor and it should have a Microfared Rating on it. It has a symbol the looks like uF and then a number. Most of the fan capacitors are 7.5uF or microfareds. If it is the same or similar, then there is no problem.
