If you try new batteries and that does not solve the problem then the problem is with the flash circuit. The flash draws most of the power because it is Xenon. If the flash isn't working, then the battery should last long and this will tell you that the flash circuit is the problem. The problem might be due to a cold solder or a bad component. But I'm pretty sure that the flash itself is good. Fixing it would cost you around $100. I wish I could do some wand trick to solve the problem but there ain't no easy fix for this. If you have any other queries then I would be glad to assist you further.

In auto mode, the flash works only if it is necessary. You are saying that the flsah doesn't work in auto mode, and I assume that in other modes it's working properly. That means there is nothing wrong with the flash. So don't worry about the flash, it will fire in necessary, in full auto mode.

SOURCE: My Canon 60D's internal flash
I encountered this same issue on new 60D. There is a micro switch under a guide blade in the shoe on the right side. Mine was not stuck down but bent just enough downward that the switch was being actuated. I used a pointed pocket knife blade to pry up on the guide blade making it arch slightly upward and everything is fine now. Now i wonder is this going to be a problem every time i mount and unmount my external flash. Time will tell.
