Any antivirus; unless it finds virus, never moves a file to quarantine. If it moved, then probably your OS is occupied entirely by virus. Which antivirus are you using? Are you able to login into your system ? If yes, open the quarantine folder and replace all items. It is best if you do it in safe mode. Then scan for that trojan horse again. But before that, back up your important data and then scan. I recommend you remove all the virus after backing up of data and format your system once (all drives) and do a fresh install of OS.
If you are unable to open quarantine, try system restore to restore to a point earlier before that scan. It is in All Programs>Accessories>System Tools.
