I have the same speakers and the same problem. I ordered a new control module and one speaker has never worked with the new one as well. The control modules that came with these are faulty. Gateway should fix this for us, but I've had no satisfaction from them. Now they are so out of date that I doubt you could even find a new module.

you need to set up the individual volume levels for each speaker.
do a sound test tone which will check for a signal from each speaker.

Sound distribution varies according to speaker configuration. You have to select speaker size and placement and a number of other characteristics to get results. A review of the setup instructions in accordance with the physical size of the speakers you are using and nominal impedance values may help.

Your receiver has Zone-2 functionality. For Zone-2, it has both speaker (powered) output and pre-out line outputs. According to Yamaha FAQ, these pre-out outputs are independent on the main volume settings. So if your wireless headphones have their own volume settings, you can change the volume independent on speakers volume.

If you want same volume for speakers and headpohones, use the PRE-OUT FRONT outputs on the back. If you want different volumes (and listen to headphones even with speakers muted), use ZONE-2 OUT outputs on the back.

Rear speakers' volume of X-540 is too low. Maybe 20-30% of the front speakers. I'd like to increase the volume but it's already at max. I'd like to get the same output from the rear speakers as front...

In order to do this, your computer must be able to support 5.1 systems! Seeing as how a person wouldn't buy this particular set of speakers without knowing that information, I'm guessing you have a bit of knowledge under your belt. You need to go into your audio device settings on your computer and you should have the ability to tweak the settings of the rear speakers from your audio controller panel. I myself have the EAX which allows access to adjusting the speakers volumes based on distance from the listener!

Left speaker sound is distorted can Ireplace one speaker

Yes, you can check left speaker by replacing it or by interchanging with the rightside speaker. If the speaker is okay, then check for faulty amplifier circuit board. Don't forget to check the dirty EP socket or banana pin for leftside speaker.
