If you have upgraded Office 2003 to 2007 Auto archive will not work because of changed timestamps. This is a well known bug. In that case disable autoarchive and archive manually your imported files and folder.
Auto-archive is normally set to archive only documents that are older than a certain date. If you are trying to archive recent documents, select the documents to archive and move them manually into the archive folder.
If you want to change the archive setting date, you will have to modify the settings. See: How to Set Default Auto Archive Settings.
If email is working on IMAP server, then auto archive can have additional problems due to the way emails are downloaded from server. See:How to make Auto Archive work with IMAP.
Other problem with auto archive may rise if the email advanced settings are set to "leave a copy of message on the remote server" in that case auto archive may pop up continuously.
