Check handles and make sure water is not coming out of stems and running under faucet. .

Don't know what type of handles you have plastic or metal remove handle .

Turn water on and remove handle and you should be able to see if water is coming from stem if it is it's probally a washer.

How do I put my pull out faucet back?

Under the counter there is a weight on the hose. If it gets stuck on something you placed in the cabinet under the counter then the weight can't help you put the faucet head back in the fixture. Check the cabinet under so that the hose and weight are free.

The heater does not shut off when the faucets are turned off. It is intermittent and after turning the faucet on and off a few times it will eventually shut off. What the solution to fix this problem?

First, add a comment and describe which heater you have: tankless, tank, gas, electric, which brand, approximate age of installation, and what you have done so far.

Next would be to turn off all taps, and put ear on pipe and listen for water leak.

If cold water is running and hot is off, and single-handled faucet has crossover problem, then a water heater will continue to receive incoming water causing waste of energy
http://waterheatertimer.org/Crossover.html

Next would be to review product manual for troubleshoot, and required maintenance.
Next would be to call installer, if installation is new.
Next would be to call manufacturer and ask for name of qualified service technician in area, and check if your product is still under warranty.

If you have tankless computer water heater, and unit is older than 5 years, then imagine how well your 5 year old laptop computer works, and then install tank-type heater to avoid continual maintenance and failures:

Water meter keeps running. When I turn off the water supply to the hot water tank the needle on the water meter stops, does that mean that I have a leak in the hot water pipe coming out of tge tank.

Yes you have a leak on hot pipe or TP overflow tube.
Put ear against pipe to listen for sound of running water.
http://waterheatertimer.org/How-to-troubleshoot-electric-problems-with-water-heater.html#listen
If TP valve goes into drain line, check if water is running down TP overflow tube.
Check each faucet for leaks.
If pipes are under slab, put ear against each faucet to determine which faucet is closest to broken pipe.

Turned off the hot water to fix a leaking tap. now the tap has no hot or cold water and the hot water tank valve is leaking?

It sounds like two problems.
Problem 1) Clog inside faucet or clog inside pipes at faucet
Remove supply tubes leading to faucet and see if problem is inside pipes or inside faucet.
My bet is clog inside faucet.

If you have galvanized pipe that meets copper pipe, this can be trouble spot.
Article on clogged water pipes at Inspectapedia:
http://www.inspectapedia.com/water/Water_Pipe_Clog_Repair_Guide.htm

Article on clogged pipes:

Problem 2) Water heater leak ... you say tank valve is leaking? Is that cold-water shut-off valve? Or tank drain valve? Or TP valve?

If cold water shut-off is leaking, then replace shut off.

If tank drain valve is leaking, then check if plastic valve is cracked. If drain valve is cracked, then replace with a brass valve from Home Depot. If plastic valve breaks off, then use hammer and screwdriver to gently chip out the broken plastic valve. New valve threads need teflon tape to seal pipe. If valve is just dripping, then put garden-hose cap over end of valve and screw down tight.

If TP valve is leaking, then replace with same temperature and pressure rating.
New TP valve threads need teflon tape to seal pipe.

Problem 3) If pressure is low all over house:
Buy pressure gauge at hardware store that screws onto hose connection.

Test pressure on outdoor spigot.
Open faucet and check if pressure drops. This says if problem is inside pipes that enter house.

Test pressure on water heater drain valve.
This says if pressure problem is before -or- after water heater.

If problem is before the water heater, then shut-off valve located on cold water line is suspect.
If problem is after water heater, it could be in hot water outflow pipe on top of water heater, or a nearby elbow.

Remove hot water line leading from water heater and check pressure. This says if problem is where hot water leaves tank.
Read articles above about clogs inside water lines.

Leeking water from bottom

I wrote a page on leaking water heaters with resources and information:
Page lists things to check.
http://waterheatertimer.org/Water-at-bottom-of-water-heater.html

Also run hand over tank to find warm spot that says where leak is coming from
A rusted tank cannot be repaired.

If your tank is rusted out, it might burst open and flood the area.
Hot water inside tank is under pressure.
Turn off heat source to water heater.
Turn off water valve located above tank.
Open tub faucet on hot side and relieve pressure from tank.

You can limp along with a leaking water heater by turning it on when hot water is needed.
For example a shower uses 5-9 gallons hot water.
Turn gas water heater on for 15-20 minutes.
Turn electric on for 20-30 minutes.

You need to flush your heater..or try to. This is going to be a minreal build you from what you are saying. I advise people to drain there heaters yearly in areas with water that has high minreal content. I hope it is not to late for you. The tools you will need are ; channel locks, and a flat head screw driver, water hose. There will be a faucet on the bottom of the heater. Connect the water hose to the end of the faucet, make sure your hose has a good rubber washer in it or you will have a mess from water leaking. You will want to disconnect the flex hoses from the top of the heater. The will break the vacum and allow the water to flow. You will want to run the hose out side. Try to keep it from going up hill. turn the faucet on. If you faucet does not have a handle and only has a notch you will need to use the screw driver. I hope this will work
