Question about Pioneer BDP-09FD Player
The latest version is v2.65. Version 2.46 added some corrections for resume playback, so we know they had some focus on it's operation in this version. Pioneer may have messed the function up with later releases. You might try and downgrade the version to see if it is related specifically to later software releases. Download it and install it. If the function then works correctly, you know the cause... newer software has a bug. It this case, the only thing you can do is contact Pioneer and inform them of the bug. With luck, they will correct the problem in the next software release.

I note that the latest firmware update for the Pioneer BDP-09FD is listed as version 265, is this the version you are enjoying?
I also note that, according to the manual, for audio CD's and audio files, playback 'resumes' from the beginning of the track or file, not where you actually pressed Stop.
Also, if Stop is pressed twice, the resume function is canceled.
The resume playback function is canceled automatically in the
– When the disc tray is opened.
– When the file list window is switched.
– When the power is turned off. (For BDs and DVDs this does
not cancel the resume playback function.)
• The resume playback function cannot be used for some discs.
These last bon mots are my favorite: like pioneer is reserving the right for resume to not work at any time for any reason.
My suggestion for you is to be certain you are tapping Stop only once, briefly in order to make use of the resume function. And also, that perhaps a factory reset wouldn't hurt, just in case the brain inside has become a little confused.
