First take off air filter then dry it.Secondly take off the carb you have to to drain the water out put it back together you should be good..while its off make sure your reeds don't have any rust on them.if your oil is foamy depends on the amount of water thats has been sucked in ,you might want to change it.
The biggest thing with a rebuild is getting the piston rings seated. Check your oil before every ride to make sure it's where it's supposed to be. Ride easy for a bit to get it warmed up, then feel free to ride it normally. Ride it up and down some hills. Putting a load on the motor and the up and down revving is actually good for seating the rings.
coul be related to lean mixture during deceleration that makes the exhaust hotter that make the blow-by gas to "explote". Check all carburator spec. are under standar, especially slow jet and slow screw adjustament.
You are probably due for a top end rebuild. Your owners manual recommends a rebuild after several moto's or probably at least twice a year. Most riders can not afford that. I am guessing it may have been a couple of years since your last top end over haul (hone or bore,piston,rings,valve stem seals, gaskets,etc).
Low compression, and lots of blow-by forcing oil into the air filter via the the crankcase breather. Sounds like you need a top end rebuild. If you can get your hands on a compression tester, then check it. If it comes in under 120, then certainly time for a tear down and top end rebuild.
If you put a quick squirt of oil down the spark plug hole and if the compression pressure goes up on a second compression test, then rings/piston/bore are worn. If it does not come back up, then it may be leaky valves, or a blown head gasket.
do the compression test first. That will tell you where to start. Or, if you have the tools, tear the top end down and inspect. A motor re conditioner/machine shop will help to measure up and tell you if piston, and bore are ok. May just need new rings to freshen up.

a top end rebuild the insdie has obviously rusted up strip the top end (barrel+head)inspect any parts that are rusty and replcaing them if it is realy bad inside i would replace engine as its probably cheaper use a manual to strip it down as its very difficult to deal with these 4 strokes as you have valves etc in top unlike stroke
