If it's the power button that is on the case, it plugs into the motherboard. Most likely, in the lower right hand side as you are looking into the case with the front of the case to your right. The little row of pins is labeled. You are looking for the label pwr sw or something similar. If you can't see any labels, short each pair of pins with a small screwdriver--two at a time. When the machine turns on, you've found the correct two pins.
to upgrade a motherboard... you would need to replace it with another one, on a motherboard you can upgrade memory, cpu, video card, hard drive, parts that are connected to it, but you don't really upgrade the motherboard itself..
Hopefully eMachines are consistent with their wiring/layout design, that being the case this diagram for T2898 (by benz18724) should point you in the right direction...
Alternatively compare the abbreviated pin symbols on the header to the motherboard and match them up.
