You don't say what brand of USB flash drive you have so I will tell you what I know about the SanDisk Cruzer U3 Smart.
These SanDisks are labeled Smart because they have a small Operating System that allows you to run applications directly from the drive. For example, your computer may not have FireFox installed but if you have FireFox on your pen drive you can run it from there. It stores everything on the drive and when you remove it you take everything with you: Bookmarks, history, downloads. You do not leave any traces on the host computer.
When plugged in a USB port of a computer, the U3Smart drives appear as 2 drives. One is a CD_Rom and the other is a mass storage drive.
The capacity of the CD-Rom is very limited, just enough space to contain the U3Smart OS. All the storage space of the flash drive is in the other part (the mass storage)
